What application could I use to benchmark my PC to see if everything is performing properly? I haven't used a 3d mark for many years so I'm after some suggestions.

Specs - AMD Phenom X4 3.2Ghz, 4GB DDR2, HD4850 1GB

Cheers

Cinebench is a good real-world CPU bench mark.
For graphics you could try STALKER:Call of Pripyat benchmark., Resdient Evil 5 benchmark, there are probably many more that others will know about.

A sensible question, benchmarking on a new build to see if its working properly, the only time I benchmark or really like to see benchmarking.

3dmark isn't terrible for it, generally speaking there aren't many situations cpu/memory/etc aren't working right but odd things like pci-e slot not working at 16x for one reason or another is both more frequent and if locked at 1-4x can kill gaming performance.

3dmark will give some cpu benchmarks and a lot for the gpu, frankly any glaringly obvious failing there will stand out vs scores similarly specced computers are getting.

Same thing really goes for playing a game though, go play your favourite or newest game and just have a quick look at a couple gpu reviews to see what kind of speeds your gpu should be getting. Install fraps to see framerate in game.
