So I'm about to attach my motherboard to the case, but not sure where these little spacers go. There are notches that are already raised - I guess they go in the two bottom wholes where they're not raised? Excuse my stupidity, this is my first build.
 
Some (older) cases don't have them raised. People used to forget to the use the spacers and short out their motherboard.

So now they have raised areas to avoid people making that mistake.

So make a judgement, if you think that's why it's raised - then you're good.
 
These are all really stupid questions, no doubt, but I'd rather ask than replace my components.

There are 9 motherboard screws, yet only 6 holes.
Do I have to use these little spacer things for the case and the motherboard?
 
Screw the motherboard into the raised holes on the case. Ignore all other holes, ignore all other screws.

You're just trying to attach the motherboard to the case, so the motherboard doesn't fall out, and so the soldering on the back of the motherboard doesn't touch the back of the case.

The fiddly part is usually getting the IO ports to line up at the back of the case - if you've done it right it should line up without too much fuss.
 
Put you motherboard in the case and make a note of where the holes are.
Remove the motherboard
Put the spacers where the holes lined up
Fix motherboard in place.

The IO shield is optional (some people don't bother with them). Put that in place before the motherboard.
 
Okay, I think we're in. I used two spacers for the bottom he's as they were raised.

So I have a cable from my case that's labelled HD Audio. It has 9 little holes and the audio 'speaker' bit on the board only has four little prongs; I guess it doesn't go there?
 
Also having issues getting the power connectors in the right place. I'm guessing the big one with the 20+ and separate 4P go together ?

Edit; figured out the audio one.
 
I don't have a gfx card so the PCI express are fine, but what about the CPU1 cable?

The CPU1 cable goes to the ATX12V socket (Bottom left of that picture). It should split into 2 x 4 pin from the psu.
