My girlfriends phone has been charging all day, and hasn't exceeded 60%.

It also shut down when empty, when it still indicated 20%. She's on a contract with three, so do I take it to three, or Apple?

I'd personally say take it to Apple, they will give you a straight answer there and then, if they quote you a charge, then go to Three and see what they say :)
 
Apple offer 1 year warranty for battery

but if it is older then that it might be worth contacting your network see what they offer.

Apple charge about £60-65 to replace battery

Other option is to replace it yourself it can be done fairly cheap and utube has many videos showing how easy it is to do so.
