at the moment iam booting xp off a Raptor 36.7GB, and using a few small (80g)maxtors for my main storage.
ive just ordered 2 Hitachi Deskstar T7K250 NCQ 250GB which iam planning to run as a raid.

should i keep the raptor as my main window drive or will the hitachi (under raid) be faster to run windows from

If memory serves the Raptor will probably have the lower access time which will help for Windows speed.

However can I ask what Raid system you are thinking about setting up, Raid0 or Raid1?

Raid0 is generally only faster when you are talking about large continuous file transfers and there is less data security than with a single drive because you are relying on two drives to continue working as one. However if you know the risks then you may find that your two new drives will be faster than the old Raptor because each individual drive apparantly isn't that far behind the Raptor in speed as a single drive.
