Marvell Sata Controller Problems

I've just purchased a new drive (Sata6 3TB WD Green) but trying to install it onto the onboard Marvell controller is causing some problems.

The setup:
Win7 with a MSI GD65 motherboard.
Sata ports 0-5 (Intel controller): all used and working fine.
Sata ports 6-7 (Marvell controller): 6 is connected to my case's hotswap dock, 7 is empty.

When I connect the new drive through the hotswap dock on port 6, while Windows is running, it works fine and the hotswap dock has been working fine on port 6 for years.

The problem:
When I connect the new drive to port 7 and try to boot Windows, it takes longer than normal to get to the boot screen and when it does, I can type my password in, but hitting enter/the login button has no effect. It just stays on the enter password screen.
It wont let me shut down either, clicking the button just removed the login box and keeps the background graphic instead of displaying the shutting down message.
Safe mode, however, will let me log in no problem and shows the new drive alongside my existing ones!

It will still login normally if I disable the Marvell controller in the BIOS, and it did briefly work when I changed the Marvell controller mode to IDE instead of AHCI but only for one boot!

Any ideas or do I need to buy a new Sata controller?
