Not necessarily. If the games were installed when the drive was reasonably empty then the files are unlikely to be fragmented and hence there wouldn't be a speed penalty. If the drive was nearly full when the files were written then they may be fragmented and hence the drive will have to jump to each part in turn thus introducing delays due to the time needed to move the disk head to the new location.

Fragmentation is a lot less common on NTFS than FAT file systems though simply due to the way NTFS allocates space - it looks for contiguous space and will only fragment a file if there isn't a big enough space for it.
 
It's deleteing on you're master drive you should always avoid
i have a slave every download and deletion and working with files is done on that drive yes it can effect loading times but not ingame performance that i've ever noticed.
