Since updating to the latest Nvidia drivers MSI afterburner won't keep my over clock settings when i reboot. I've re installed it and press the "apply at windows startup" button but check gpu-z and the settings are default clocks. I have created a profile in MSI afterburner so i can quickly laod my settings but is annoying to do this every time i turn off or reboot the system.

Click the little padlock on the right so that it's unlocked.

Are you ticking the check mark to apply the settings? You probably are. If so, try to right click the icon and run as administrator.
