What do you mean when you say it boots up just fine? If it's actually passing POST and booting as normal it's significantly different than if it just turns on and does not POST. What evidence do you see that indicates that it is booting as normal?

Plugging in such things shouldn't make a difference. If it wasn't POSTing it wouldn't hurt to experiment.

What graphics card do you have?
 
You could have knocked them so they weren't sitting in the slots properly when you swapped them over. If its working now then I wouldnt worry about it. However, if you do start getting problems with crashes then you know what to check first.

Remeber when you are putting a computer together patience is a great asset to have... If, when you turn on the computer and it doesn't work as expected, take a break and then come back and logically work through what the problem could be and the potential solutions.... The worse thing you can do is fly off the handle and get annoyed with your computer... All this does is make you mad and then you start to rush which can lead to mistakes and damaging components.
