Newer GPU on Old Server Mobo

I have a Supermicro socket 1366 server motherboard, it has a longer than normal PCI express card slot. I have managed to get a very old Quadro working in it, I had to cut off the PCB that usually locks the card in place.. I have tried a slightly newer GTX8800 but I get nothing on the screen. I have connected the GPU to the PSU and I have had the GPU working in another machine. I'm guessing the slot was never meant for GPUs probably for RAID card. Anyway just wondered if anyone knows why it wont recognise this other card. I could by a GT610 , maybe it doesn't like powered cards?
