I built my first pc a week ago and have been having a problem with booting the pc after having it turned off overnight.

I installed windows on this drive and when ever I first boot the pc up the following day it will tell me my "bootmgr is missing - press ctrl alt del to restart", when I restart and check the bios the SSD isn't there so i turn the pc off and turn it back on again and the SSD appears again and boots up properly.

Though the pc boots up having to do this every day when I first start using the pc is kind of annoying, is there anyway I can fix this problem?

I've experienced an issue with my Agility 3 not being recognised after a BSOD + reboot but not had the situation you're describing.

This is the well known [OCZ forums} Cold Boot issue.
Revert to MS AHCI drivers both Intel & AMD drivers not recommended.

The latest firmware 2.08 doesn't fix for everyone.
Another firmware update due this week or next.
