Decided to reboot our sharepoint server as it's doing odd things and Sophos isn't working on it. Does it come back - errr no! Lovely NTOSKRNL.EXE is missing or corrupt. Windows 2003 standard on a HP DL740 RAID 5 with an on-line spare. Last entry in the HP logs, faulty disk... Errr nice. Replaced the disk and still no joy, but that shouldn't have been an issue anyway due to the on-line spare... Ran a chkdsk at the recovery console and it stops at 50%. Oh joy! Tried expanding the missing file from CD at that doesn't work either 
So left it chkdsking over night and in the mean time built a new box on a DL380 G2 server, but not what I really want to do
