Well after all the fooling around checking every single thing it appears that it was a problem with the BIOS.
A simple update through asus' EZ FLASH program and then moving the card back to the primary x16 slot and it all seems to be working smoothly now.
One of the bios updates was "Fix the issue that ATI HD5850/5870 graphic card may be unable to be detected."
