PCI-E query on new build

I've got my build up and running, but I had a slight problem installing the graphics card, I wasnt able to put into the top slot as it would have been very close to the CPU heatsink (Scythe Ninja 3), so I ended up putting it into the bottom PCI-E slot.

From looking at GPU-z its telling me its running at x8, is this likely to mean much performance wise?

Oh yea my mobo is a MSI P67A-GD55.

Its one of those soc 480's, I mean there isn't much I can do the top slot is very close to the fan on the CPU heatsink,

Well on the ninja cooler I can put the in take fan on any side, I have it at the bottom, close to the first pci-e slot, the other options are right beside out take fans which I thought wasnt a good idea.

I have a haf-x btw.

You can turn the heat sink 45deg can't you

or put the fan on the other side

Yea I could put the fan on the side of the top out take fan but I thought having fans in a push/pull would lower the effectiveness of the cpu cooler
