Open the image in GIMP or Photoshop, create a new layer and fill it in with the colour you want, then apply an alpha mask to the layer using black as transparency. Then, with the alpha layer selected, remove where you want to add colour and change the layer from normal to either Overlay or Color, depending on the effect you want. Repeat for each colour in the image.
It's pretty easy.
You have to create a blank layer and set the blending mode to either colour or hue, then just draw over it with a paint brush.
Problem with it, is it doesn't take into account shadows and changing light shades, so you end up with a flat strange image. It takes a very long time to go into great detail and adjust those types of things.
