One of my cores, core #3 is around 12c hotter than core 0.

I am using Mx3 on the cpu with Corsair H50 cooling running at 3.6ghz

Do you think I need to re-apply the MX3? I applied it to the cpu in a grain of rice size in the middle
 
You'll know as soon as you remove it whether you applied enough or not. May just be that it hasn't spread evenly to all the cores.
 
One of my cores has been like this for a while albeit with only a 4-5 deg C variation and difference in temp. After Googling the issue it would appear this is quite common and nothing to be concerned about.

However, a difference of 12 deg C is a bit more substantial. I'd remove, reapply TIM and more importantly, check the HS is re-seated properly.
 
re-seated and now highs of 63 - 66c. Lows of 25 - 32

This is at 1.55volts, 400 x 9 everything else is set to auto so runs at 2.4ghz when idle and 3.6ghz when loaded

Most of my time is spend on the net / on desktop and I hardly ever play games so it seemed best to have it like this

whats your cpu voltage for 3.6?
