Running with boots...

Given that all the forces only ever run in boots, it's probably ok as long as you get the right type (look in Surplus shops and the like, or online). People who are going to go into training get issued their boots before they arrive and are told they need to wear them in for about 100 miles, so they might seem uncomfortable at first, but afterwards they should be fine.
The Marines carry out their Commando tests in boots, the 9 mile speed march and 30 mile yomp are spent mostly jogging, and they get on fine. My best mate didn't get any blisters on his 30 mile yomp in his boots.

SWAT Tactical, or Magnum Elite boots are good to run in, I use em for work and they are great when I have to a bit of running
 
It puts a lot of stress on your knees and legs in general, especially on concrete. If you're applying for RM you're given your pair of boots when you pass the PRMC to wear them in although they tell you not to run in them until RT where they'll teach you how to do it, they aren't gonna make you run 30 miles in boots on your first day.

There's plenty of running with trainers but battle-marches and yomps are done in boots, I'd imagine the battle-marches are brutal on your knees since it's done in full battle gear and on hard surfaces.
 
Tbh CBS, buy a nice £120 (rip off!) standard issue pair ;) Rather get experience with blisters now and learn how to treat them than in the Army with little experience or knowledge right? :)

edit: Passed my test :D - It was a lot harder than expected, I think they sent the example paper out to be purposely easy to try and catch you out.
