I have a Seagate Freeagent Pro which is pretty much left reading/writing for most of the time when I'm on the computer (or even when I'm not - I leave stuff downloading). The base is really quite hot; I don't have any thermometers but I'd estimate it's about 50C, whilst the drive shell is slightly cooler. Is this normal?

Although those temperatures seem quite hot, its much better for the case to be getting that hot as its acting as a large heatsink, transferring the heat from the drive. You might want to concider running HDtune, as it will read the drive temperatures.
