Second internal HDD no longer recognised

For a long time my pc has been working fine, it has two internal HDD. The C: drive which is where windows is installed and the E: drive which is where pretty much where all other software is installed. The E: drive also has a partition where ubuntu is installed.

On friday there where updates for vista so i told it to install updates and shutdown. When i came to turn it on yesterday it wouldn't boot. I managed to boot from the vista install disk and do the start up repair tool but i couldn't do a system restore.

I restarted the pc and it booted up but when i go to Computer only the C drive is shown. I did a system restore but that hasn't helped. Under device manager one of the drives is shown properly the other just says disk drive.

Currently the pc is booting up, after half an hour and after all of the windows loading screen the screen just goes black and there is just a cursor. The different logins are shown but when i log on the screen is black but there's a cursor and parts of the tools bar at the bottom of vista.

Any ideas what could be happening or any ideas what i could do to find out what it is or how to fix it?

Update:

I took the connection out of the second hard drive and booted up the pc and it booted up without a problem, apart from obviously being no second hard drive which is where most of my software is installed.

When i connect the second hard drive back up, it's being recognised in the BIOS but the pc won't boot up properly and won't logon.

Could the hard drive have failed? anyway of finding out for definite?
 
I've got the pc to boot up now but it's only recognising the C drive so a lot of my software doesn't work.

Could it be a driver issue?

In device manager under storage controllers I have an unknown device with a yellow triangle and an exclamation mark in it. Could it be the fact that this storage controller isn't working the fact why windows can't find the second hard drive?
 
No i haven't, the reason i haven't is because i booted up Parted Magic from a dvd and that could see both of the drives, and both of the drives are recognised in the BIOS.
 
Update:

For some reason after i unplugged the usb printer and checked the BIOS again it could only detect one drive (C drive). I checked again in Parted Magic and it shows the C drive and another one next to it but just says unsupported drive. I've tried swapping the sataII cable between the drive that isn't working and the dvd drive but still only the C drive is showing up in the BIOS.

Any ideas what's going on?
