Windows 11 program says that the laptop does not have secure boot so will not pass the windows 11 requirements. However there is secure boot on the laptop but when I go into the Bios I have to disable any legacy devices and select the EUFI option. Then it will allow me to select Secure Boot. However when I restart the computer it doesn't find any HDD's or the CD Rom etc ? I am aware a clean install of Win 11 will bypass the requirements but as I want to upgrade for free from windows 10 I need to know what I am doing wrong in preparation for its release in October.

I don't think that laptop will be officially supported by Windows 11 regardless of secure boot. You need an 8th Gen Intel or newer (or a very select 7th Gen model) and that laptop is 3rd Gen? i think Windows 11 also wants a DX12 graphics card and the E6430s seems to only have DX11 options.
