I have a desktop that has on-board graphics (with VGA output) but I also have an MSI 960 GTX card.

Once the graphics cards are in, the computer stops outputting graphics to the VGA, is there anyway to force it to output?

Depends on the PC/Motherboard - most recent PC's, and most main brand motherboards e.g. Asus/Gigabyte/MSI etc will have an option in the BIOS to choose what happens e.g. whether the onboard is disabled.

Older motherboards and prebuilt oem PCs e.g. HP/Dell can be hit and miss as to whether the onboard can coexist with "discreet" PCI-E graphics cards.
