I use Virtualdub to join avi's no probs but am looking for some software where I can view the clips side by side and perform cut/snip to get rid of some bits before joining them. Looking for something that won't re-encode the clips either.

Virtualdub can do everything you mentioned, so try it again!Other programs re-encode as opposed to "direct stream copy"...
The problem with Virtualdub is that I can't get the 2 clips on the screen at the same time which makes it very difficult to cut out the overlap, or am I doing something wrong?
Thanks guys, MikeHunt79 mentioning keyframes did it for me, used Virtualdub and cut and joined at keyframes and all is fine 
EDIT: No idea why I never tried but you can have 2 or more copies of Virtualdub running so was quite easy to do in the end.
