The last thing i was doing was seaching google for info for help/guides on whats good to use to paint my steel wheels on my van, and i noticed the java icon popped up in my notification area then after a few minutes MSE popped up saying it had detected a virus , im not sure what it was now but it said it had cleaned and got rid of it.

after that i rebooted my laptop only to find a new window called System Check saying my hard drive had failed etc

After a quick google i found this to be a virus ! ,
i downloaded a program called trojan killer which sorted the virus out for me,
but had to do a system restore in the end to get everything back to normal.

surely MSE should have picked this up and stopped it before it happend?

I would do a scan with malwarebytes www.malwarebytes.org and see if its removed all traces of the program. I've seen that virus a few times in my work ( self employed ict tech ) and the only real way to oust it is to run rkill and a mbam scan to remove the rest.
