Is it possible to connect a temperature sensor in one of the free connections which is currently plugged and still get correct readings?
 
By free connection do you mean points where you can hook up fittings and tubing? If so the answer is yes IF water is there.

For example some tube res's have several outputs at the bottom of them for tubing, you could put a temp sensor there no problem :)
 
Sorry I should have been more specific, basically I'm thinking about attaching it to one in the side of my radiator which isn't being used for the fittings and tubing as 2 other ports are being used, that should still be fine right?

You can also get sensors that have their own in and out. I.e they sin on the tube and allow fluid to pass through unrestricted. This is a good method for accurate intube temps.
