I'm contemplating a silverstone tj07 for a build I want to do.
I have an AX1200 psu and was wondering if I would fit a 240rad in the bottom with the 480 rad due to the extended psu.

I want to flip the mobo tray so the window is on the right side. I know you can get mods for this but I believe it makes putting a 360 rad up to (with the mod) unachievable. Is that correct or has anyone manager to do it.
I will be using the maximus IV extreme so that will only make it worse I'm sure
 
If you're flipping the motherboard side, just turn it upside down with an inverted backplate; which should leave more than enough room for a 360mm top radiator mod.
 
Depends what you're cooling (and overclocking?) 240mm in the bottom might be enough; however Black Ice Stealth or similar 30mm width radiators are a good start for something discreet in the roof.

Couldn't comment from experience about the PSU but a Silverstone 1200w is 180mm and has space so the Corsair at 200mm might be more of a squeeze (with a 240 in the bottom), however would imagine still achieveable using good routing.

I'm putting a RX480 in the bottom but I will need another rad too
 
The AX1200 is quite long, you can get a 240 in there but it will e tight. I would go for a roof mounted 360, much easier for cable management.
