Transferring files to new SSD's

I've got 3 drives at the moment, 1 SSD and 2 SATA HDDs. I'm going to need to transfer lots of stuff over to the 2x SSDs in the new pc. If I plug them in to the new pc one at a time to transfer the files over do I need to shut down each time to plug and unplug the drives or can I do it whilst the pc is running?
 
I managed to completely balls up Windows a few weeks ago by swapping out a HDD without shutting down. Windows wouldn't load, wouldn't repair, nothing. Had to restore from a system image in the end.

To answer your question, for the sake of a couple of minutes don't risk it.
 
Why can't you plug all 5 drives in at the same time? Most motherboards have 5 SATA ports, and most PSU's have at least 5 SATA power connectors, right?
 
When installing Windows on the new machine, put the SSD that you're putting Windows on in the SATA0 port (assuming it's a SATA-III port). Don't connect any other drives until Windows is on there.

Otherwise you can end up with boot partitions all messed up etc.
