Have you tried running resource monitor while your HD is thrashing? It has a section for disk reads/writes so you should be able to get an idea from that about what's causing it.
I set indexing to index only the start menu and programs and now the index has 408 entries and searches are lightning quick with no thrashing. By default, the index had over 18,000 entries and searches were sluggish despite prolonged disk thrashing.
All I can get by way of a clue is "svchost", but not which service. Sometimes it appears to be explorer itself though as it's memory and cpu become very dynamic.
Not tried resource monitor though, but a few other things from sysinternals. Might get somewhere with the file handle log, unless it too shows "svchost".
Some days I could strangle Bill, other days I feel less charitable towards him.
I use 2xexplorer BTW, it's search is proper quick, so need of indexing really.
The disk on my Vista X64 machine thrashes a lot as well - VERY annoying, drives me nuts especially as my drives are not that quiet. It's certainly not because of lack of RAM - initially installed with 4GB and now have 8GB
