What one would people choose?

Lian-Li PC V2000B PLUS

Lian-Li PC V1000 PLUS

i am going for a 8800 GTX card if this helps

The 2000. IMO bigger cases = better cases unless you're specifically aiming for a small system. That said, I don't know the ins and outs of Lian Li cases.

V2000 is a monster though!

Or the inbetween V1200, which is like very long, but as high as a V1000.

V2000! Ive got one and its a gorgeous case. Big enough for most cooling systems you want to try, and plenty of drive bays. Combine that with top notch build quality and your on to a winner.

My thread is about a v1200, so surely yours has more room being a V2000 as they are taller? Or do they not have more bays than a v1200?

Yup, they are bigger. They have 12 harddrive drivebays and 7 5 1/4" bays.
