Which is the better setup

Run Windows 7 off 1X tb Drive and use 2X 320gb drives for storage or the 2X320gig in raid for windows 87 and use the tb as storage?

That's a very open question which can't be answered given the information provided. Which arrangement works best will depend on what you want/need to do with the system and how old (and hence how fast) each of the drives is.

Will be used for the odd gaming, and downloading stuff and copying stuff to the nas
