I am extremely keen to get an aftermarket cooling solution on my 5770's in crossfire as I have the shroud coolers and it's stupidly loud. The Arctic Cooling L2 PRO is getting some good reviews on the 5770 but I have a problem.

The picture I am posting here is not mine, but does represent the clearance issue I would have with my second card and my power supply.

Will this drastically affect temperatures or might it be ok?

As long as there is air flow running to that bottom card then it should be fine, It wont be competing with the air from the PSU directly so yeah It'll be ok :)

What fans / how many are in the front / side panel of your chassis?

none in the side panel. one 140mm and one 120mm in the front.
 
What mobo you got, the PSU's placement is not so much of a problem but the distance between the two cards will be, the bottom one will heat up very badly without proper cooling if the the two cards are very close together.
 
spacing is not an issue on the mobo. Can you see that the fan for the VGA cooler is about 5mm from the PSU, are you sure that wont be a problem? does the fan not need a certain ammount of clearance to get a good airflow?
 
As long as there is air flow going to that general area it'll be ok. Ok it'll heat up a little bit but it wont be to excessive.
