So, I downloaded the Win10 Pro 64bit onto a USB3 stick for a fast install on my 'spare' 250GB Samsung 850 EVO SSD, which all goes perfectly.

I then installed chipset, SATA, audio, LAN & Nvidia drivers (rebooting after each).

When I removed my Sandisk USB3 stick, I let it go very quick as it was really hot, probably something like 45-50°C. It has never got anything more than a bit warm on any other OS, have any of you experienced anything similar?

Self-built PC spec is as follows...
NZXT H440 Case
750w Corsair CS750M PSU
MSI Z97 Gaming 7 motherboard
Intel Core i7-4790K CPU @ 4.4GHz
Corsair H100i AIO
32GB Crucial Ballistix Tactical Tracer PC3-12800 (8-8-8-24)
MSI GTX970 Gaming
500GB Samsung 840 EVO (Boot drive, Win 8.1 Pro)
250GB Samsung 850 EVO (dual boot, trying Win 10 for now, but will be Hackintosh)
4TB Seagate Barracuda HDD
3TB Seagate Barracuda HDD
2TB Seagate SSHD
2TB Samsung F1 HDD
4TB Seagate USB3
2x 23.5" LG IPS231 monitors

Connected peripherals are...
Utechsmart Venus MMO mouse
Utechsmart Saturn keyboard
Logitech G13
Huion H610 Pro graphic tablet
Saitek X-55 Rhino HOTAS
Plantronics Gamecom 780 headset

All fairly standard stuff really, but I'd really like to find out why Windows 10 is trying to cook my USB3 devices.

No issue on mine.

Maybe your motherboard had USB 3.0 Super charger enabled caused USB stick really hot at 600ma power which is twice more power than normal USB 3.0 port at 300ma power?
