I think my Windows Home Server drive is failing, and if I replace it and reinstall WHS what happens to my other hard disks that have been added and have shadowing set up?

Obviously I don't want to lose my data, so what is the best way of replacing the system drive in this situation?

Backup your system drive to an external drive. It lets you do this easily enough though the console. You will not lose data on any other disks.
When replacing the drive, reinstall and im sure theres a reinstall setting (Im pretty sure, but I have never done this). . Do not plug in any other disks until the server is back up. You will lose all your permissions on the directories etc, but the data will survive.
