Does a system generally run quicker with everything on one HDD, or with Windows on one and all other software on another?

Everything on one drive, making sure you defragment often it should be as fast as anything.
You can't always install software on another drive anyways, most software has to be installed in the windows directory and/or program folders.
It would be pointless trying to use two drives. Best option is to use 1 drive for Windows and all of your INSTALLS. Then another drive for general media, so it doesn't clog up your main drive...
The more you have on one drive the slower it will be as it then has to search through more stuff to find what it wants.
