I was referred to by my new boss as "a little bit quirky" last week when she was talking about me to somebody else on the telephone.
I prefer "slightly eccentric" but I can live with quirky.
It depends on the context and the tone used, quirky can mean that they think you're a bit odd in a good or a bad way. You might be endearingly quirky and they like the fact that you're a bit unconventional or they might simply be trying to be nice about calling you a weirdo.
