You have thought this through way too much, if you actually decided to have that bit on the left to stop the ways getting it while allowing for an exit.

How does the middle bit of the entrance stay in position? It needs a bridge.

It would also make a good firing platform for killing pirates.

It could always have a second exit or more depending on the scale.

That's a good question, it's all floating and needs to travel around freely so im not sure.

you could hold it in place simply with U shaped bars under the water so boats could still pass over.

but this thing would still be ripped to shreds by the first storm.

That's a good idea but storms shouldn't be a huge problem if you pick decent locations, i read somewhere that guys island has been through some rough weather and survived, surely if it's free to move with the wind and waves it's less likely to breakup then if it was held in place?
