Ive looked at online manual and to say its not helpfull would be an understatement
Haha that gives me a bit of confidence that I'm not being a total idiot then.

Your PSU should have came with a few molex cables anyway, they normally do. If you have a modular PSU there will be a cable with a few molex on one end and a plug to go into the PCI-e output of the motherboard (sometimes they have the connection to plug into the SATA output as well).
Can you see the back of the controller and see if there is a port for a molex connector.
I have opened up to computer and have found the right cables, which were already plugged in correctly. Something I have noticed is the molex only has 3 wires running from it and has one of the central 2 wires of the four missing completely (including the pin). Does this sound right? I have traced it back to the top panel and there is no wire at all (it hasn't just come loose).
If this is the reason why the fan controller is not working, do I have to send the case back or is it possible to get hold of a replacement? The cable looks to be a 7 pinned end splitting two ways into:
A. A three pin connector leading into the controller and
B. A molex to be connected to the power supply.
The Molex connector on my fan controller only has 3 wires on it, one of the black wires is missing. So, just connect it to one of your Psu Molex connectors and you should be up and running.
It was connected all along, which is why I couldn't find it originally. The manual says the pins in order are "12v, gnd, gnd, 5v". Do they need to be grounded seperately as, if the 12v isn't grounded, this would explain why the fans won't work but the LEDs do?
If your controller is already connected to the Psu and the fans are still not working, then it may well be a problem with the controller. Can`t think of anything else. You could ask OCUK via Custom Service and see if they can offer any advice.

Just plug your fans into the headers on the motherboard that what they are there for and it wont affect performance in anyway. You may even be able to control the speed of them via the BIOS. Do the lights for the low/med/high on the panel controller work?
I'd revise your previous post with reference to the competitor btw.
You`ll be fine using the mobo fan headers. I would get in touch with NZXT and tell them what is happening, in regards to your problem and lack of assistance from the retailer.
If I had paid £150 for a case with a fan controller, I would`nt expect to have to use the mobo in order for the fans to work and being left with a fancy led controller. All light and no fans.
If the fan level lights are illuminated then it looks like the molex connection is OK. Only other thing to do is have a fiddle with the 3 pin connector that connects to the top of the fan header block in the case. If that doesnt work then it looks like its DOA.
