Its because they use different ways to cache game data, so its kinda counter-intuitive to do it from HDD when its both the source and target if you decide to install the disc...Rockstar aren't the only developers to recommend against installing to the HDD, pretty sure Bungie said the Halo 3 load times would be affected if that was installed to HDD too.
Easiest thing would be to just try it with it installed. If you notice performance issues, try deleting it and see if they go away.

Don't forget people you can use any USB flash drives up too 32Gb now on the xbox.
Running the game from both the internal SATA drive and a decent USB pen will be better than running from both the ROM and internal (provided you don't have the worlds slowest flash pen though obviously)

I've got a reason to buy a copy from OcUK now. Plan of action for later
1) buy copy from OcUK to install the game
2) pick up my special edition from another retailer at midnight
3) Already be installed to play as soon as I get home
4) Sell rouge copy
