You really shouldn't have any problems with the OS, I've had a dozen cards of both makes in an out on this install. As long as you clean them out it should be fine.
Confirm these steps (more or less )
1. One monitor connected.
2. You clean out the drivers, uninstall etc. Then use drivercleaner in safe mode.
3. You boot back in and the two gpu are detected in the device manager, cancel any requests. It selects a generic driver and you can run your native res.
4. Install the driver of choice, may ask for permission to use drivers a couple of times, screen flashes on/off a few times. Reboots.
5. NVCP open, multi gpu option still not available? Should be multi gpu mode + single display performance mode.
