Backup of drive is smaller than original?

Well, this is causing me some confusion!

I have a 1TB Samsung with a library of MKV files, alongside the backdrops and fan art for each. Now, I thought it was about time I backed up this collection so copied (via Windows) the entire drive to another 1TB Hitachi.

Now, upon completion the Hitachi has 453MB free whilst the Samsung only has 213MB (both out of 913gb) Now upon checking the drive properties the Hitachi is actually 253MB smaller physically and yet it has 240MB more space?

I've checked the drives with Winmerge and the files are all identical for dates, size etc, although admittedly I haven't done a CRC check or anything as that would probably take forever!

Any thoughts, or is it just one of those things? I'm a little anal and things that don't add up bother me!!
 
Go to the root of the drives in Explorer and select all and then properties. Compare the 'size' and the 'size on disk' numbers and see if they are different or match up. It could be to do with block size and sub allocation etc. The old location could be more fragmented and not using the space as efficiently.
May be post some screens of the results.
