Can I lock/switch off a drive from in the OS?

I have a cloned drive that I keep accidentally booting into and dont really want to unplug it incase I need to add more backups in the future... is this possible?

Just set the boot priority in BIOS?
Unless you want to more permanently disable it, in which case just sabotage the boot files on it.
