I had a similar problem with my latest build, had to find some thinner bolts to go in the stock backplates on the G34 motherboard. Probably M4
 
Ouch.. don't you just hate it when that happens, I had that during my SR-2 build they sent me AM3 instead of 1366 blocks

So yes you can use any 1366 cooler on the board as it comes with the 1366 backplates to swap to if you want.
 
I bought the NH-U12DX 1366, intended to use the backplate came with SR-2. It's a bit difficult to remove it from the mobo, seems to stick "nicely". Now that I'm getting NH-U12P-SE2 instead, I'll try to remove them.
Just push the backplate out I suppose?

I wouldn't recommend the lower end Noctua coolers, I never found them very good, I had the SE2 and it was frankly pretty rubbish. Although that shouldn't be too much of a problem with a Xeon as their TDP is pretty low.

I just think they are expensive for what they are, something like a Cogage Arrow is a good buy or some 2nd hand TRUEs with 1366 bolt through kits. Or go mad and get a pair of Silver Arrows! :D
