Maybe he was in Panama Prison with Michael Schofield? And due to the appalling conditions, he lost his memory until Michael helped him escape. The reason he was presumed dead was because officials in Panama could not find any form of valid ID on him, so authorities in the UK had no clue he was in Panama.
