Kill him and dump his body in a local reservoir.

Good advice, if he is in a superior position to you he would be in quite a lot of trouble if you gather evidence or witnesses that support your position, play the long game and don't be intimidated as pretty much anything scary he does even just pranking you is illegal.
I would have said something right away, the fact you never makes it a little awkward to bring up with him. You were helping her with her IT problems anyway so I don't see why you would need an excuse for looking at her screen and seeing the messages.
Your best bet would be to report him to HR or your supervisor, people will inevitability talk about you behind your back, however to do that with new starter is in bad taste, disrespectful and a bit creepy imo.
