If you don't want to have to clean up a squishy mess, it's also surprisingly easy to shoo them out of an open door too - just keep swatting at them with a towel or something until they fly in the right direction. Doors are better than windows for this.

Coolest way I ever saw was using a surgical laser. Line up the harmless HeNe aiming beam on the target and the fly ignores you. Tap the foot-pedal and fly gets fifty joules of heat in about one millisecond. Not vapourised, but usually instakill. Tad expensive for most people though.
