Reference means it's built exactly to the specification originally designed by ATI/Nvidia.
Non reference means that manufacturers have made changes to the original spec, usually these will be improvements to the design, mainly in the form of improved heatsink/fan combinations. One such example is the MSI 5850 linked on the previous page which has a much larger heatpipe based heatsink with dual fans, as opposed to the reference designs more traditional approach and a single fan.
