FFS! Now I reinstalled the Intel Chipset driver again ...
Then I clicked to see what INFHelp file looks like ... and the a small window ...
"Setup programe(R) Chipset Software Installation Utility,
Please wait do not press any key ..."
Not even sure what it is and I did not even know once clicked ... I cannot close .... WTF!
This is going on for sometime now .... arrgghhhhh ...
I am getting rather stress now after more than a week trying to set things up ...
HELP please anyone ...
Okay, even after reading all of the above I am still not 100% sure of your problem. Is it just that the JMicron is popping up still?
Have you gone into Device Manager and seen if anything has yellow "!" marks next to it? If so what?
What SATA controller is the SSD plugged into?
I've read this thread, and the other thread you've posted and I'm not entirely sure what you are having problems with still.
Correct me if I'm wrong, but you appear to have all the parts physically connected correctly.
You are having a problem with the Sys_Fan header, the cause of which has been explained and the temporary work around has been suggested. Case fans are there to provide airflow over all the components within a system and not for removing specific heat from one component (unlike the fan on your H50 or GPU for example).
Software side - oh my, you are getting stressed out..
I would start again, from the beginning.
1) Clear your BIOS settings
2) Install Win 7
3) Put on some Anti-Virus protection
4) Go to gigabyte website and download the latest driver set for your motherboard (see link in the post above)
4a) Just install all the components. Your system may not need them all but it's simpler to get everything rather than hunting through the BIOS to disable functionality.
5) Install office at this point
Did you try and install all the drivers from the Gigabyte support site?

1) How to get rid of the JMicron pop up in windows all the time? I have clicked "yes" every time and it is still popping up!

edit: because i am currently incredibly bored, ive sent a message to gigabyte regarding disabling the jmircon controller, and an ETA on the bios fix for this fan. Never used giga tech support before, but hopefully i should get a reply in 24hrs (touchwood)
Whats the pop-up? Can you take a picture?
And for disabling UAC, its there for a reason.
In Which Sata port is your SSD plugged?
I think you should not use the "G-Sata" port (nearest pair to the IDE port).
Then if you're using the "normal Sata" ports, I think your Bios settings should be:
- SATA/RAID AHCI Mode: Disabled
- Sata Port 0-3: Enabled (native mode)
If the Jmicron driver is related to Gigabytes 's Sata-Raid controller it should go away by disabling: Onboard SATA/IDE Device (Set on Diabled)

Nope. Still appear in Windows even after your advice.

Seeing that nobody else posted back for a while, and given that I have no particular knowledge of your mobo or of SSDs, I decided to post the following, which I got to read yesterday since my own SSD is in the post.
I guess a fresh install is your best bet. Before doing so, for your SSD, a secure erase is recommended. Google it. (referenced in 1st link)
You should also read these two things and search on other forums for SSD configuration with your mobo.
