Is this in the Cooler Master Elite 360 Case? If so, then I guess there isn't much space.
Putting the cables on the back of the graphics card shouldn't do any damage (the cables are well insulated after all) but it is bad form. There should be some space under the DVD drive, are you able to hide the cables in here?

What board did you go for?
If it uses the same chipset, often you can just carry on without reinstalling. However, it is almost always best to do a full reinstall when changing motherboards.
