I've tried both ways, several times. On an uneven surface ( aka Non-Lapped IHS ), the line method seemed to do better as the TIM spreads thermally with use. On a Lapped surface, the thin 3mil even spread across the IHS seemed to do better for me. I've got the same case but mines empty as I'm doing my build when Nehalem is out. I'm also going to get mine powdercoated but I haven't decided what colour scheme I want. I'll keep mine black on the outside but want the internals a different colour.
Why don't you consider getting the Drive Bay - HDD converter? I've got it and it frees the bottom compartment up so you can fit a Thermochill PA120.3. Or it just gives you more space and finishes the front off with a nice Silverstone logo brushed aluminium panel / fan.
