Turns out it was hibernation

you can disable it using this Disable hibernation

There's no such thing as a SATA 3 cable! You use the same cables for 6Gb/s as you did for 3Gb/s

Nothing, it's fine now as you've re-installed Windows in AHCI mode. I was just trying to save you having to re-install!
