Asked the same question myself a while back. Then found my own answer.

Most (probably all) motherboards should have a compatibility setting in the BIOS for Windows 7 installs. This should enable the USB2 ports that are usually next to the PS2 port to be used. The MSI boards definitely do, as I download a copy of the motherboard manual and had a root round in it.

I installed windows 10 on a 6700k system just fine with a plethora of USB devices, including keyboard and mouse.

As i mentioned, Windows 7 issue only.

As you point out windows 10 will be fine.

So it works fine if you use the USB2 ports just not the USB3.1?
