For me it will always be the Anal Probe one in 1997.
I remember recording that on video and I rang mates up to come and watch it because I just couldn't believe it.
One mate drove 20 miles and we watched it 3 times.
Also the Special Olympics where Cartman thought he would win everything.

Good question, used to be an avid fan but top episodes that spring to mind.....
The WoW episode, the manga episode, NAMBLA, super friends, Mormons, woodland critters, Christian rock album, AWESOME-O, Scott Ternaman and of course Casa Bonita.

Bit of a cop-out, but there are just too many to list for me. The wrestling episode (WTF) was a good one, Imaginationland, Cartmans Incredible Gift, Margaritaville, The Jefferson’s, Japanese Toilet.
I feel like I could list so many episodes, and it’s hard to think of the ultimate stand-outs. All the ones listed so far here I’d also agree are great.
I probably wouldn’t put anything from the first season, but I wouldn’t say I dislike that era.

So many but, Scott Tenorman, AWESOME-O, Marjorine, Bebe's Boobs Destroy Society and possibly my favourite, Breast Cancer Show Ever. Even when Cartman gets the snot kicked out of him by a girl, he still sees it as a win. Maddening.
When randy goes to get some "internet time" in the hut when they limit internet usage and they are in that camp. they wrap up the internet time and randy sneaks in to the hut and looks at p0rn "Japanese girls puking in to each others mouths" , then gets caught and blames what happens on a spooky ghost....err ectoplasm

Scott Tennaman and NAMBLA up there but for me, SP at its very best was them bringing Chef back as an international child molester after they fell out with AH over the Scientology stuff. Making him a member of the super adventure club, killing him, and crapping his pants when he dies.

^^ I did wonder what happened to Chef, so I obviously missed something.
His "Chocolate Salty Balls" episode was a great one too, plus his song that made it into the charts around Christmas time 1998.
